Does anyone know of a movie (video) format that works in TD that supports an alpha channel?

The two best options are animation codec (qtrle) or Cineform. Cineform requires a Pro license, but on a multi-core system is very fast, allowing you to decode many movies at large resolutions.
Another option: If you author an RGB movie double-height, and put the alpha in the bottom half as RGB = AAA, then the Movie In TOP can read it and splice to two halves together into a single-height RGBA.
